Kanyanat Chetthabutr was the toast of Thailand with goals in the first, 37th and 90th minutes against Malaysia.
Nutwadee Pram-Nak was also on target for the Thais in the second minute.
Jacob Joseph's side, who had only a month to prepare for the qualifiers, were disciplined at the back throughout the match.
However, the Thais still created opportunities against the young Malaysians.
Malaysia will end their Group H campaign against Palestine on Wednesday.
